Educated at St John's College, Cambridge, of which he became a fellow, Baker, a keen antiquary, amassed a library of more than 5,000 books and MSS. He collected material relating to his college and university, bibliographical works, early printing, and 16th-century theology. Much of his library survives in St John's and Cambridge University Library. Deprived of his fellowship as a nonjuror, he inscribed his books ‘Thomas Baker Collegii Johannis Socius Ejectus’.
